A stencil is just a special file that contains clip art you can reuse in OmniGraffle.
Just select 'New Stencil' from the Stencils menu; a document window appears. Add objects to it just like you would in a normal OmniGraffle diagram. A preview of the stencil appears in the stencil window as you work.
Once the stencil looks just how you want it, select 'Save' from the File menu; the default location for saving a stencil is the Application Support folder inside your Library (~/Library/Application Support/OmniGraffle/Stencils/).
Have a cool stencil to share? Just click on the Add stencil link in the header.

You need to configure your web server to treat .gstencil files like binaries. The easy way around this is to compress the stencil file as a ZIP and reupload it.

Unfortunately, no. The closest thing to OmniGraffle on a PC is Visio.
Not directly, no. (You could try converting an OmniGraffle stencil into a vector-based format, then importing the file into Visio.)
